First place, or even third place, would be preferable, as those two places get paired against other UEFA Cup advanced teams while the second place group teams get paired with the CL teams that drop into the UEFA Cup. I think that's how Ajax got screwed with the Schalke draw a few years ago (after Schalke finished third in the toughest CL group). Fingers crossed they don’t finish the group in second place.
